This issue is fixed with Java Edition snapshot 20w51a, with shulker boxes now dropping their contents when its tile is destroyed. This is the official bug report in question.

The second screenshot shows that I've dug out a little area underneath the geode to show bedrock being overriden by the geode blocks.
