I have also run into this issue. It is really annoying and unhelpful when you go to the effort to build a blaze farm and this bug makes all the hard work pointless.
Also, the wiki article on zombie villages says all doors and torches will be missing the doors are intact and there are torches on the sides of the houses as well as a campfire.
