The water appears to be filled even above the water source block height/sea level. If you focus, the same terrain seems to be filled with water, even though there was actually no water source block or water block placed over there. And if you swim right a little above the water, the upper terrain seems to be filled but you can see the water line below you.

Thank you, it's a bit clearer now. So you're saying that some air blocks have an appearance as if they were water? How widespread is this? Does it go all the way to the sky? Does this happen in every world you create, or only in a specific world?
This problem might be caused by an incorrect texture pack. Can you reproduce it with no texture packs in use?
Yes, this happens on every world, and I have no texture packs applied. And yes, the air blocks seem to be water . This is not so widespread as it gives the same visibility as if you were in water. Same for the sky question

You haven't provided enough information for us to understand what the problem is. The screenshots show what look like normal terrain near or under water. They might be three shots of the same piece of terrain at different times, but the terrain isn't exactly the same so we can't be sure of that, and you haven't told us anything about how they are related.
If I had to guess I'd say you were doing some terraforming and accidentally created layers of water source blocks where you didn't want them. That can easily happen if you don't fully understand the mechanism that makes infinite water sources work. But without more information, we can only guess. Please consult the Issue Guidelines for an explanation of what you should include in your bug report.
