/fill command sometimes fills in an area lower than where you are at

Sometimes, the /fill commands will fill in an area lower than where you are at. It is hard to reproduce as it doesn’t happen everywhere. In some cases, the fill area seems to be offset a few blocks.

 

the area that is filled with air in the picture is lower than where I was when I used the command.

The game generally takes the position of a mob to be the bottom of its feet. If you were standing on a block that is less than full height then technically your position was inside of that block. There are dirt path blocks near the filled area in your screenshot, and dirt path blocks are less than full height. Does this explain your issue?
