Hoppers above brewing stands, don't grab an item from a passing minecart from above, in the game tick when the brewing stand below finishes a brewing process. This affects only one hopper in a line of hoppers, that's why I think it is in only one gametick. The hopper before and after grab the ingredient as intended. This is a huge annoyance when the hopper minecart, distributing the ingredients, contains an exact amount of items, because one brewing stand in an array will brew a wrong potion.
To avoid this issue you have to either leave out a brewing stand, which doesn't look nice in an array, or place another line of hoppers above the hopper line that transfers the items to the brewing stand, which is wasteful.

I think the problem is, that the hopper can't do 2 tasks at a time. Transfering the item to the brewing stand and grabing an item from above.
Also I should add, that the items are different. The brewing stand contains one sort of item, the hopper another, and the hopper minecart also another.
For example netherwart, sugar and redstone dust.
Yes, once a Brewing Stand finishes its brewing, it's input space is considered empty. And thus, the hopper thinks it needs to be filled up.

Is the hopper above the brewing stand completely filled with that single item ? One item per slot or all slots maxed ?
Please provide screenshots of the inventories of the brewing stand, hopper and hopper minecart.
Please retry with a minecart with chest instead of a minecart with hopper, maybe this makes a difference.

Is this still an issue in the current Minecraft Snapshot 15w47c or later? If so, please update the affected versions in order to best aid Mojang ensuring bugs are still valid in the latest releases/pre-releases.
