Stronghold rooms generating at the wrong level

I used the seed from MC-60261, and used the coordinates to confirm that bug, however that isn't the bug, the bug is that after going to the surface, I noticed that the end portal room generated at the wrong level; it generated on the gravel underwater, instead of below it.
