This Is Related With Jukeboxes Replacing Each Others Sound, What Disk Is Played Is Prioritized By The Contents Of What Jukebox Were Updated Last. I Don't Know If There Is A Way To Fix Without Rewriting The Entire Jukebox Code, But May Be Possible.

Is this still a concern in the current Minecraft version 1.6.4 / Launcher version 1.2.5 ? If so, please update the affected versions in order to best aid Mojang ensuring bugs are still valid in the latest releases/pre-releases.
Even ejecting the discs messes it up.
Have 2 jukeboxes, put one disc in the first, and a second disc in the second. You'll now be hearing the second disc playing. Eject the first jukebox, and the music stops entirely.
